If the characters were centered in the gamefiles the way they are ripped (were they?) it would mean they probably auto cropped and saved the x-y offsets elsewhere. you said "they are being pulled pretty much 1:1 from the game's files, including some of the weird offsets that will take a long time to correct." is that what you mean by that? I've worked with WF but not Yatchclub or Nitrome, when I submitted my work it was centered similarly to a gif, trying to mantain the center of gravity as center of the character as much as possible, this would be better mantained by not cropping the original files at all, trying to restore the offsets would be an educated guess at best, unless you compared to the ingame animations frame by frame.
